This is also on the wiki, but I'll be adding my own notes here as well. Also added a category for mods that I'm not entirely sure about yet.
All mods here that are known to work with Minecolony are known for Minecolony only. If you decide to mix and match mods here, there may be some conflicts between them. Always back up your files before trying new mods.

Millenaire - (Despite the lag that millenaire causes on it's own, these two seem to mesh pretty well. Can bring resources gathered in your colony and sell them at a millenaire town. If only deniers and coins were one in the same)
OptiFine
Treecapitator - Note: This does not affect how Lumberjacks chop trees.
Planes (Works flawlessly, might even add a custom floorplan for a runway if I like the idea enough)
Apothecarium (All potions and recipes work perfectly)
Single Player RPG - (All skills are capable of being leveled up, a low building skill doesn't prevent the NPCs from building, couldn't find any problems or conflicts)
Pfaeff's Mod - (It is compatible, but you have to modify the properties file to account for ID conflicts. 97-105 is taken by the Minecolony blocks, so starting Pfaeff's items at 106 is fine.)
Mystic Modpack (alot of your villagers want nothing to do with the stuff added by this mod. Except for the miners, they'll mine up anything. None of them will use tools put in by the mod, and the delivery man will deliver nothing from this mod)
Humans+ - (All new mobs will try to attack your villagers, and many times they will succeed in killing them. I'd only recommend this one if you like playing a town guard 24/7)
The Aether (None of your workers can do anything in the Aether (aside from the deliveryman, but he can do nothing without any of the other workers) If you want to use this mod, keep your village in the overworld. It's not worth it to have an aether village.)

Pokemobs (Gold coins and pokeballs share an ID)
Tested but not sure yet-
Vehicles mod (Minecraft runs with this mod installed, but vehicle controls are unresponsive. Have to exit out of the world and log back in to exit vehicles. Likely to go in the conflict list.)
