Sounds like a problem with a texture pack, although I can't say I've had any issues with them.
If using the default texture pack doesn't fix it, then try to reinstall minecolony on a fresh minecraft.jar. It's likely that removing only the flymod is causing this problem.
Also, if you want a mod that lets you fly, Single Player Commands can make you do that, plus a ton of other stuff.

Sounds like a mod conflict. The fly mod must have overwritten something that MineColony did, and when you removed the fly mod, it just deleted the file, and didn't replace it with the MineColony mod.
So yeah, reinstall MineColony. Probably from a fresh jar file.
