Delete your META-INF folder in your minecraft.jar

Hm. What was the last issue you were self-diagnosing? With no errors in your log, I'm not sure what's going on.

What different ModLoaders are you using? You should be using the ModLoader that corresponds with your Minecraft and MineColony.

You can see which version you have by starting Mc and going to the main menu where it says single player and Multiplayer it will say at the bottom corner

I suggest not using a modloader with a higher version than MineColony. Either there are conflicts with ModLoader 1.6.6 and MineColony, or the beta ModLoader may be glitching.

put Minecolony.zip to the mods folder.

you have to unzip the file, and put the files in the 3 folders located in the from the newly unzipped folder. The folders will specify where their contents need to go. One in the mod folder, one in the mincraft folder and one in the resources folder/

Yes it is the .minecraft folder you put the contents of the folders in. One thing is don't have your .minecraft open with the archiver like winrar when you are putting the files in or it wont work.
