It sounds like you're using the ModLoader for 1 .3 on Minecraft 1.2.5. Here is the download for ModLoader 1.2.5.
Currently, the most updated version of MineColony is RC20, to be used with Minecraft 1.2.5.
The installation instructions that come with the mod are correct, and exact, but just to recap:
Start with a fresh copy of Minecraft 1.2.5, and download ModLoader and MineColony RC20. Open up your minecraft.jar file with your archive program of choice (WinZip, 7zip, etc.) and open the ModLoader zip with the same program. Copy all the files in the ModLoader zip to your minecraft.jar file. Delete the META-INF folder from your minecraft.jar file. ModLoader is now installed. Close the ModLoader.zip and your minecolony.jar file. Run Minecraft to be sure there are no errors, and to allow ModLoader to create certain folders needed to install MineColony.
Open up your .minecraft folder and your MineColony zip file. For some reason, there's an empty RC19 folder... ignore or delete that. Open up the RC20 folder. The builder.txt and MineColonyDefense.txt files explain how to use the builder and the barracks respectively. Open the "Put into minecraft folder" folder. Place the MineColony.properties file in your .minecraft folder. Go back to the RC20 folder.
In your .minecraft folder, open the "mods" folder. Open up the "Put into mods folder" folder in the RC20 zip. Copy the 3 folders AND the .zip file into your mods folder. Go back to your.minecraft folder and to the RC20 folder.
In your .minecraft folder, open up the "resources" folder. In the RC20 folder, open the "Put into resources folder" folder. Copy the "floorplan" folder into your resources folder. Close all folders. Run Minecraft. Minecraft should run with no errors, and MineColony should work.
