Is there a maximum size the scan function will handle..
I'm building an absolute EPIC building on a multiplayer server, and can get a copy of the map to scan it in single player.
However it barely fits in the chunk loading zone...
Will the scan function handle this ?
Also how well will the Lexicon/scan function handle the steps blocks as there are LOTS upside down.. I know rotation of blocks has been iffy in the past ?

When I scanned an upside down cobblestone block the scandefault inserted "Unknown ID xx meta 5" into the floorplan at that location. I solved this by adding a line into both scandefault and default that added another "rotation" to cobblestone stairs, meta 5.

Not me, I'm not planning to upgrade to v1.3 at all. Next year, when the bugs have been ironed out, and the mod developers have got their mods working with a new version, then I'll go for an upgrade. But that's a 'conversation' between a lot of other people.
Probably the best way to approach getting a lexicon containing all the blocks in v1.3.1 is to build an area with every block in it, and then scan that. Then map any unresolved IDs to a double-letter floorplan code appropriate for the item. Note that it will be necessary to add every rotation to blocks that are directional, such as torches, chests and stairs. It might also be a good idea to test the setup by constructing it facing North, East, West and South, as there are peculiarities with Minecraft's directional systems.

Will do when I can get the server owner to send me a copy of the map... It's a 1.3.1 map though so have to wait for the mod update

Scanning confuses me but ill figure it out. ALSO: if u scan a chest, will it scan its contents; will it scan paintings (probably not); if u scan picture frames/ pots in 1.4.0 will minecolony support the contents when it updates?

I don't think it scans the contents, but if it did, you wouldn't be able to dupe items that way unless you had infinite resources turned on. I have no idea how it handles paintings... and we don't know what's going to happen for 1.4 because the devs are still trying to figure out how to make the mod work with 1.3.

This isn't a small mod, and there's not a lot of devs... and they all have day jobs. Of course it's going to take them awhile.

With the way it seems to be working, it'll be easier to convert from 1.3 to 1.4 than it will from 1.2.5 to 1.4.

Probably so. This is WAAAAY to big a mod to jump through updates. Do you think minecolony will ever (months? Years?) be re-written for the modding api?
