You must have botched the install.. Check through all steps, and make sure all necessary files have copied themselves into the correct locations (Sometimes glitches can occur).

Bug: When placing building such as the town hall the level some of the buildings are not constructed on the same level. This may have been intentional but without an in game method of determine what level to build a build I would recommend that all building have entrance on the same level as the chest or sign that created them. This prevents odd steps down our up that need to add after the builder is done to fit the building into a town. I’m writing this up as a bug because if this was OTS software it would be considered unexpected and detrimental behavior to the end user.
Recommendation: When you place a chest or sign for constructing a building a survey marker is place in each corner as they are in real life. The maker could be a dirt column three high or a fence post. This would allow city designers to place the next building or road knowing where the borders are. I have already done this by altering some floor plans to account for the largest upgrade but I have waited until the builder starts building the first structure and the lowers it value. My first few towns had overlaying building or awkward gaps and this improvement would make building towns much easier and less frustrating.

If the chest is not on the groundfloor (townhall & warehouse) then it is not possible for them to be built at the same level. Buildings that don't have chests are a different story and all could be adjusted. This is not a bug though, everything works properly. I agree it was confusing at first, but I would much rather have to remember to properly place things to be built where I want them than to be limited to having the chest on the firstfloor (basements would be out of the question then) As for the markers, as you said it is easy enough to add them in. My recomendation is to put torches at the corners, but you have to remember to remove them when upgrading as the builder does not.

I'm not sure what your saying here. If I build the town hall and the warehouse on the same level one will be up in the are and one will be underground. As an end user that seams buggy even if it was an intended layout.

The problem with this method is that it does not give you feed back before the builder starts. This mean that you cannot layout several building at once without risking poor spacing. I know you can look up each blueprint and count them out (and I do) but its slow and annoying. Its only a suggestion to improve game play for new players.

Maybe even just a "build markers" option in the chest. You could even set it up yourself, looking at the floorplans for each building and then making a floorplan file named like "house_marker" or "townhall_marker" and telling the builder to build that, and then replacing the sign with the chest when he's done and you're sure it's where you want it.

Currently, there is no way to secure a chest. I haven't tried placing a block above the chest (so it can't open) but I'm not sure the builder actually opens the chest to access the items in the first place.

I would suggest trying an IC2 personel chest (like a safe) except that if he steals from Milleniare locked chests that probably wont stop him either.
