You have to have an absolutely clean version of MineCraft 1.2.5.. then install and run ModLoader making sure its the version for Minecraft 1.2.5 that you are using.. Then once minecraft runs with that, install MineColony...
If you definately have the right files, then you are definately installing wrongly..
Absolutely 100% make sure your base minecraft install is 100% clean (i.e. delete everything except the minecraft.exe.. run it to get a clean install of minecraft, then download and run MCNostalgia (Or one of the other downgrade programmes) to make it back to 1.2.5

The problem post 1.2.5 was they changed the code structure MineCraft is based on so all devs had to re-learn how it all worked, which is what killed most mods as they didn't have the time/couldn't be bothered.
MineColony is still being worked on by Ralph, who is working with us and we are learning from each other. HE hasn't offered his code to us to help fix, or pull into the new mod, so the two mods will be different..
MineColony when it does eventually get updated will be minecolony..
Colonies when it comes out (likely after MineColony is updated) will be similar, but different.. The same essential colony building will be there, however we are also aiming for SMP support, with potentially up to 4v4v4v4 faction warfare.. Barbarian villages in SSP as well that will attack you etc. etc. etc.. Were taking the concept of MineColony and pimping it up.. This will obviously take a LONG time to do.. and we are probably still months away from a playable version of the mod.

If you go to our site www.mcmresurrection.enjin.com you can register as a visitor and keep tabs on the development, or as a tester, and help test the mod, as we develop...

Mod ladder is now part of forge AAFAIK will not be published as a stand alone mod.. Pretty much every decent well written mod will use forge now... And it's a damn site easier from the users point of view..

Colonies came to life as a recreation of MineColony, so yes it will have all the elements of MineColony, plus some additional stuff..

Ok, For clarity this is the current situation with the MineColony Mod. It's not "Dead" just mortally wounded It currently has one Dev working on updating it in his spare time from his extensive real life duties... Work is progressing but obviously slowly.. It is being re-coded for Forge and the current Minecraft, which is practically a re-write.. There is no ETA for a release, and any additional changes to minecraft may put it back yet again.. There is also a separate mod in development (Colonies) being developed. This is being done by a team set up by myself and is a collective effort.. Our code is open source, and we welcome anyone who can input to the development. www.mcmresurrection.enjin.com is the site for this. We have the same Dev working on MineColony helping us, and we are mutually benefiting from each others experience. Our mod will be very similar to MineColony, but will incorporate some changes and revisions that we wish to see as well as making it SMP compatible (PvP Minecolony anyone ) The new mod is an equally large project, and although we have a lot of people helping out, it will take time, and we welcome any additional help we can get - we are running it largely as a professional coding project using GitHub as a coding management tool, which allows multiple people to work on the mod simultaneously..

Just to clarify.. ONE dev of the original Minecolony is working on it as fast as he can - whilst engaging in real life.. He is making slow progress, but some progress... how fast Minecraft keeps changing may keep putting him back, it may not.. who knows.. There is no ETA on a release for 1.4.6 or any other version of Minecraft.. Now, I have put together a team working on a new mod called colonies, which is picking up where minecraft left off and redoing it from scratch with our own twists and hopefully improvements.. (Like SMP Compatibility..) The same Dev working on the original minecolony is also active with us on the new mod.. He is helping us with things, and he is also getting the benefit of our experience in fixing the old mod. Both the original mod and the new mod will be Forge based. The new mod has a large team working on it, some more active than others of course.. The way we are structuring things means lots of people can help with coding, graphics, testing or admin on different aspects at the same time.. AS such the more people helping the merrier. We are using Github as a coding management tool, Have weekly internal Pre-Alpha testing releases and all sorts of other juicy stuff. Head over to visit us (link in post above) if you think you might like to help...

The existing mod has one dev working on it at his own speed, when RL enables him too.. Minecolony may get an update again, it may not.. There are no guarantees.. The other mod in development, is going well, and if you want you can follow its progress at www.mcmresurrection.enjin.com. There is no ETA on a public release.. But unofficially we have internal per alpha releases for our testers to er.. Well test really.. If I was a betting man it will be late spring before we have a playable public version..
